Team Xen are the main antagonists of the overall plot, their backstory a mystery and their current goals unbeknownst to the player at the very beginning of the game. Throughout the story, more is revealed about both the organization itself, and individual members, as the player slowly pieces together the origins and goals of Team Xen - Goals that will shake the Aevium Region, and even the world itself, to its very core.
Overview
Team Xen is the main evil team of the game, with unclear motivations aside from domination. The player will encounter them repeatedly throughout the game, consistently attempting to thwart their plans and save the region from destruction. Each member puts their life on the line every time they go out for a mission, for failure means death in this team. The Executives oversee each mission, and cause destruction and disruption everywhere they go.

Prologue
The first encounter with Team Xen is during the the intro, in which they hijack the ship the player is cruising upon for unknown reasons. During the escape, a team Xen Member (later revealed to be Neved) is seen battling a Gothitelle. The player shortly after runs into another Team Xen member, this being Nastasia, who is in the middle of attempting to capture the players mother. After succeeding in this endeavor, she then chases the player and corners them with the help of Neved. The player is saved at this point by a Talonflame, with the Xen members remarking that they will meet again.
Chapter 1
Team Xen is not seen again until after the player receives their first badge, although several people mention them as being a non threat, contrasting what the player has seen.
Upon the player traversing through Goldenwood Forest, the surrounding area is suddenly attacked by Team Xen members, with Eli, Sharon and a Team Xen Executive Zetta being notable members. Their plan is quickly revealed to be turning a simple Magikarp into a "Rift Pokémon", succeeding and creating the first Rift Pokémon the Player fights -- Rift Gyarados. Team Xen is also revealed to be in possession of Shadow Pokémon, as well as the means to make them.
upon besting the Rift Gyarados, the Protagonist and Melia head back to East Gearen City, heading inside of the laboratory and encountering Jenner and Madelis, another Team Xen Executive, at an impasse. Jenner is revealed to be part of Team Xen, and Melia, shocked at this, attempts to fight Madelis. She fails, but teleports away, resulting in Madelis leaving to pursue her. After this, East Gearen City is invaded by Team Xen members, and Jenner is captured by the Gothitelle previously seen attacking Neved. The Protagonist battles their way through the city, reuniting and teaming up with both Ren and Venam, eventually getting to Route 2 and going through Amethyst Cave in search for Melia and to best Team Xen. Upon finding Zetta, he reveals that Melia is dead, and ends up transforming a Joltik into a Rift Galvantula to attempt to kill the player, Ren and Venam. With the help of Ren and Venam the player defeats Rift Galvantula, with Zetta attempting to flee, but being stopped by a mysterious girl named Crescent, revealed to be the trainer of the Gothitelle seen previously. Zeta is then sent into the same pocket dimension as Jenner.
Chapter 2
Upon traversing more of Amethyst cave, the player finds a mysterious hooded figure commanding Xen Grunts. The identity of this hooded figure is quickly revealed to be Keta, the next Gym leader. After defeating him in an official gym battle, Keta rushes off into Carotos Mountain.
Aelita, Ketas daughters and the Player chase after Keta into Carotos Mountain, with Aelita getting captured by Madelis quickly after entering. Keta and the player then team after he reveals he is being forced to work with Team Xen, and attempt to defeat Madelis who reveals she has control over a Shadow Mewtwo. The Mewtwo, despite the control amour weakening it, proves to be too strong, leading Keta to fight the Mewtwo to save the player and Aelita. The player fights a Rift Volcanion after a mysterious girl named Crescent sends them away. After the Rift is destroyed, Crescent reveals that she stopped the corruption of Mewtwo after Keta sacrificed his life battling it, causing Madelis to flee now that her trump cards are gone. The player is teleported to the Xen lounge after being missing for a week, and meets every remaining Executive, being Geara, Neved, Nastasia and Madelis. The player is then chased by them, but is teleported back to Sheridan Village just before they are caught.
Chapter 3
Team Xen does not have any noteworthy appearances in this Chapter.
Chapter 4
The next major encounter with Team Xen is in Goldenleaf Town, with Geara managing to trick Sariah into believing the player is here to destroy their town. Eventually Geara confronts the Player, Aelita and Narcissa, knocking them both unconscious, framing the Player for the attack, which results in the Player being attacked and allowing this to be an ample distraction for Geara and some other Team Xen members to be able to capture a Giratina The player then teams up with Narcissa and Mosely to traverse the ruined remains of a lab under a burnt down radio tower, eventually finding and confronting Geara. The player fends off Giratina, then Narcissa battles it while the player fights Geara for the first time. Geara is defeated, and Narcissa imprisons him in a pocket dimension, coincidentally being the same pocket dimension Jenner and Zetta are imprisoned in. Zetta and Geara begin working on a plan to break out.
Chapter 5
Team Xen invades Akuwa Town and captures most of the inhabitants, taking them to Blacksteeple Castle. This was all part of their plan to capture the player, as the Player and Aelita go to Akuwa Town and are captured by Deathwings. For unknown reasons, Neved allows the prisoners at Blacksteeple to keep their Pokemon and holds a tournament each day where the winning prisoner is allowed to spend the night in a special room; the rest of the prisoners must mine for ores in order to receive food. The Player and Aelita team up with Valarie, Saki, Adam, Braixen and Emma in order to escape. They eventually start a riot after turning off machines that allows Team Xen to control the prisoner's Pokemon, and the Player finds Nancy and fights Madelis while Nancy fights Nastasia. The Player and Aelita later fight Neved and win, but the leader of Team Xen, Madame X, arrives with a Yveltal. Emma is revealed to be Melia and everyone escapes on Neved's ship, except for Nancy, who is killed by Madame X while trying to give the prisoners time to escape.

Grunts
As with any evil team, Team Xen has many grunts. These Grunts are killed if they fail too many times, although it seems this rule is fairly lenient, as despite the player defeating them repeatedly, Grunts often come back and even mention being defeated by the player before. Noteworthy grunts include Eli, Sharon, Tommen and Manny.
Mages
Added in v13.5, the Xen Mages are a rare type of Grunt that can change the types of their Pokémon, field conditions and other things at will. Little is known about them at this time, including the method of how they are made and the way their powers work.
Analysts
One step up from a Grunt, an Analyst is a Xen Grunt that specializes in data analysis and other tech related fields. Despite this, they are generally about as strong as a Regular Grunt, and aside from the name, are generally treated the same.
Deathwings
The elite force of Team Xen, Deathwings are members that have undergone extensive modifications to their very body, granting them superhuman powers such as flight. Every time a Deathwing takes the field, they are risking death, as if a Deathwing fails, they are killed son after for reasons unknown. Notable Deathwings include Deathwing Sonia.

Reserved for the strongest Xen members only, becoming an Executive requires special abilities or phenomenal battling skill. There are 5 Executives at the beginning of the game, being Zetta, for his ability to create dimensional rifts, Geara, for his battling skill and connection to Vitus, Madelis, for reasons unknown, Neved, for his unique battling style and potential connection to the Garufans, and Nastasia, for her technical skill and other reasons not currently known.

The strongest, most powerful member of Team Xen. The only one to hold this position is Madame X, a mysterious figure clad in a suit of armor that hides all her features. Ruling Xen with an iron fist, she ruthlessly murders and harms people, causes damages, and destroys lives. She has peak physical and mental abilities, able to take on Pokémon as strong as a Yveltal with only some effort and taking on an entire ships worth of people with only her sword. She is known to respect her foes, especially ones displaying strength, and is willing to cooperate with them if it will benefit her. She is in possession of a gem known as The Time Diamond, allowing her to rewind time, as well as a Yveltal, and has the ability to use Decimation, a supremely powerful move. To face her is to face death itself. Her motives are unknown, and her end goal is to acquire Melia for an unknown reason.
Special Operatives

Team Xen has a number of operatives not included in the typical hierarchy for varied reasons. These include Jenner who is the caretaker of Melia and important enough to not be killed despite being MIA for many weeks, Ren, who has the same abilities as a Deathwing, but because of unstated reasons is not killed after failure, or even when working directly against Team Xens interests, Keta, Sensei of Sheridan Village, Isha, a doctor with a 100% success rate, and Thomas Blakeory Sr, Leader of Blakeory Co. These people, while part of Team Xen, are given much more leeway and freedom than the typical Xen Grunt or Executive. There is also Clear and Kieran, who are not part of Team Xen but seem to work for Madame X
Old Team Xen
In the past, there was a Team Xen before the current Team Xen. Barely anything is known about this team, and its relation to the current Team Xen is murky at best. Its leader was a man called Lord Xenadin, and it was active in the Meira Region for an unknown period of time.
Relationships with other Organizations
Protagonist's Group
Being the main foil to Team Xen's plans, Team Xen is nearly always hostile towards the player and their friends. The times they team up are generally dire emergencies, and even then the team ups are still hostile. This hate is not without good reason, as Team Xen has killed people close to everyone in the group, and likewise most of Team Xen's plans have been foiled by the player and their allies. However, individual members of each group can still get along well, as seen with Ren and Nastasia.
